FMA's later parts of the story and ending differs from the original manga while FMAB stays true to the manga and its ending
FMAB has no fillers and is just overall better in many aspects.

FMAB stays completely faithful to the manga, say for a little cut content at the beginning. FMA Follows the manga to a point then goes anime-original. Though it's not filler; the story makes substantial progress in its own direction away from the manga. Anime original content starts being written in while they're still following the manga.
Well one is a much darker and less comedic seinen ish story which shows consequences of your action and is more character guilt driven than world and plot driven (fma 2003)
another is a good shounen which is more comedic and more world driven.
i really prefer the original, ppl who say brotherhood has no fillers is wrong cuz episode 27 is a filler
also its not completely faithful to the manga, episodes 1,27 are filler ish
episodes 4,9,13,14 are mixed fillers
fma 03 has more fillers as the manga wasnt complete so it deviated and made its own story which ppl should really stop complaining about, deviation isnt a bad thing, as long as the story stay good. which was the case for 03
Fullmetal Alchemist wasn't a full adaptation since the full manga hadn't been released at the time and I'm pretty sure it focuses more so on one aspect of it rather than the actual story.
Fullmetal Alchemist:Brotherhood is adapted from the completed manga with a complete ending and focuses more so on the story.
There are other minor differences but you don't need to watch both.

lets start off simple by doing FMA'03. so basically this one had more filler then brotherhood,brotherhoods story had less episodes and also the graphics and drawing were better in brotherhood. FMA'03 had pretty bad drawings and the graphics were not as superior as brotherhoods was. but anyway. thats all i have to say. Goodbye!
I'm watching FMA right now and really like it, but I can't say if FMAB is so much better (probably is but I have to see for myself) If I watch Brotherhood soon I will try to remember and update you. But at least from what I have heard (I'm not 100% sure), the start of both series is better in FMA and a little worse in FMAB, cause they already told those stories in the original and didn't want to loose so much time with them in FMAB, but apparently the rest is suppose to be better in FMAB
