Gintama. It's hard to say when it became my favourite. I know it was after some of the serious arcs had passed. It was a comedic chapter and I just thought to myself "This is my new favourite manga" and it's been like that since(this was around 2013/2014 when I was binging it for the first time).
Toilet humor is hard to do right and Gintama is one of those that can do it. The fourth wall jokes, sheer randomness and general not-give-a-fuck attitude of the author are also things I have a soft spot for. Throw in some serious(and surprisingly heartfelt) stories that merge seamlessly and you've won me over.
The early volumes are still very meh, though(aside from some occasionally good jokes).
Sumikko no Sora-san. It's a cute little SoL/Philosophy manga. Very contemplative.
It's not translated completely though. I read it in Japanese.
Mobile Suit Gundam: The Origin is still my #1. It made a lot of nice improvements over the old anime, most noticeably the stunning artwork.

Bokura ga Ita (We Were There). I instantly fell in love with the anime and since I barely read manga, it was an easy contest. Ironically I have yet to finish it, although I do have something special planned for it towards the end of this year.
Another one would be Claymore. Just like before, I watched the anime and jumped right into the manga. For the first time in my life, I found myself so absorbed in a manga that I didn't watch anything until I finished it. The final chapter is one of my favorite moments and it makes me mourn for the tragedy that is an unfinished Claymore adaptation.
Monster Musume. Something I read on a whim, expecting to find it being decent, but ended up falling in love. The art is pleasing to they eye, even in the none ecchi sections; the panels flowing nicely, and the character design being top-notch. Plus the comedy hits quite often, and is something that can relax me after a long day, and honestly, the qualities of the main character, minus his inability to show any real advances on the cast, are something to admire. He's better than the typical ecchi protagonist to put it simply.
It's most definitely not for everyone, and I can't recommend it like some other manga, but if you fall under the same category as me when it comes to taste, you'll get a real kick out of Monster Musume.
Picking a favorite is like picking clothes, new ones everyday. Hence it is difficult to decide on one superior manga in general. Though the contenders for said title (by my opinion) would be:
Mostly because while I do adore Naruto and Tokyo Ghoul they just can't hold up to the almost flawless writing, art and sense of direction as the ones mentioned above.
Paradise Kiss! I love the world Ai Yazawa built, the characters were very realistic + interesting, and it's just super fun but also sort of serious at the same time. It's also like the second manga I bought physical copies of for the entire series.
