Episode 0's and prologues that air as part of a series are included in the main series entry, they are not separated into a single-episode entry.

Episode 0's and prologues that are released in a different format from a TV broadcast (e.g. a web-only release or a DVD-only release) are accepted under the relevant media format of OVA, ONA, or Special.
As I'm assuming this aired on TV as a normal part of the show, it falls under the former category, right?
So then we will have to count 1 episode more in Anilist?

It literally does take extra effort because normally Jellyfin will automatically update it for me but now it's off by one so I have to do it manually. Every other source (TVDB, TheMovieDB, AniDB) has it listed separately. There is no reason for AniList to be the odd one out.

Extra effort caused by some external thing won't make a difference for the staff's decision. Since it's effortlessly managed if you update manually anyway which would... well, be intended I guess?

Keeping things aligned with other databases is not a priority in the regulations set. Or something along those lines.

You are free to go tell those other databases to change to a standard that makes sense rather than this "this episode that airs with the rest of the episodes and has the same title as the rest of the episodes isn't actually a part of this cluster of eps because theres just no way to know that episode 0 means it comes before episode 1".
We don't care how other sites do it, we will moderate our database based on what makes sense. Going "these other sites do this" isn't a compelling argument, give a reason for why you think we should change (you won't be able to but feel free to try).
I also don't really understand the appeal of the whole "updates automatically", it takes practically 0 time to update your list, use that time to then maybe comment on the eps or check the replies to something you posted.

For interoperability. How does it make more sense to break compatibility across services? If you aren trying to sync between MAL, AniList, and Trakt well now you can't. Plex, Jellyfin, Emby, Sonarr, Radarr, etc. all rely on TVDB or TheMovieDB as well. Why is what everyone else doing not important? Why intentionally break things? For what reason? Because you feel like it?
A bit off topic (i totally agree with everything you've said) but how do you setup the tracking with Jellyfin? I might switch over from Plex even if I have to redo my entire library off my harddrive, plex got way too stupid with the corporate mumbo jumbo growth stuff.
You shouldn't have to redo your library, you can just point Jellyfin and Plex at the same folders at the same time. I actually run both, my family still uses Plex because it would be annoying to move them over but I share with some friends and they along with myself use Jellyfin. You could run them side-by-side before you commit to switching fully.
As for the tracking, it is a plugin called Ani-Sync. It is under the plugins page and all you have to do is sign-in. In the words of Todd Howard "it just works" 95% of the time. The times where it doesn't work are instances like this show where AniList decides that episode 0 is episode 1, or really complicated ones like the Monogatari Series. (although sidenote Jellyfin handles Monogatari way better than Plex does metadata-wise, just not the tracking portion) There is also an AniList metadata plugin but I'm not entirely sure if the tracking plugin needs that or not but I do have it installed.
